If it is an original file you have whited out. It has not been removed, only hidden from the top layer. Just remove the .wh.xxxx file (hidden file, so hit the eye in rox toolbox) in /initrd/pup_rw for the missing file(s) and reboot. The original file will be restored out of the .sfs. The files you ...

If a smaller subset of files (rather than the whole savefile) is required then I think puppy needs re-shaping so that all of the config files/personal settings you are looking for exist inside a separate sfs which would be significantly smaller than the entire savefile. .
