I do not see any info about where the deleted files info is stored in the save directory. (or a save file)
example: Lets say I wish to remove deleted file info from a save directory / save file
Where is that info located in the save directory/save file?
I do not wish to add anything to the save file, I want to remove deleted file info from the save file to restore the files to the running system.
I have to be missing something simple here.

It depends. If the files that you delete are part of the base sfs or any loaded sfs files, these deleted files are recorded as white-out (.wh) files in the savefile but they are not physically deleted only hidden from view. Any other files under / that are not part of sfs files can be deleted permanently. This is because sfs files are read-only. Only way to get permanently rid of files in them is to edit and remake the specific sfs file.
