Files and file types

Ok, so I had a bit of an issue today with puppy, and so I basically took all of my files and put them onto my external hard drive. Now the problem is that for whatever reason (I've tried to figure it out but I don't know how puppy handles file types and extensions) now none of the files are being properly recognized as their proper types. Blank files that used to be recognized and opened with geany are now showing up as special/executables. If I create a new blank file, then it works fine, but none of the backed up files will work properly. I've tried having rox re-scan file types and refreshing but it doesn't work.

I also want to point out that with the new files that I create that work fine, if I change permissions to make them executable, and then change it back to non-executable they work fine. With the backed up files this doesn't happen.
