Remastering confusion, help!!
I booted Puppy 1.01 no problem. I installed a software called GRASS, the script installed it to /usr/local/grass . I found the required libraries and put them in /usr/local/grass/lib everything works fine. But when I do remaster none of the newly installed programs goes on the new CD (or iso image). Do I have to carry the pup001 configuration file around or is there a way to remaster the whole thing in one iso file?

You need to study the "How Puppy works" web page, to understand how /usr is structured.
/usr on the CD is in a file usr_cram.fs. Anything you write to /usr is actually stored in /root/.usr/.
The remaster script does have the extra option of opening up usr_cram.fs and then you will have to put your fiiles into it.
