If I have a frugal install to the hard drive, and I need to customize system files such as /etc/rc.d/rc.local or /etc/x11/xorg.conf to make my system work the way I need it to, how do I do this?

Well, can you boot up OK? And when you shut down, you are saving your changes to a pup_save.3fs file? If that's true, just modify the files to your heart's content. The unionfs takes care that your changes, which will automatically be stored in the pup_save, are restored over the stock ones that come with Puppy. They are all that the system will see and use on booting.

The only way to defeat this is to "boot into ram", a selection you can make with the bootflags at the beginning of boot, which tells it not to use the pupsave. Then the stock stuff is used.
