upgrading puplest/derivatives

turns out ive been running NOP r3 for the past few months.

Ive been away but the parents have been using the desktop.

after visiting the forum i find that NOP is now on r6

so quick question, can i just start running r6 with no worry of breaking the contents of the 2fs file?

I don't know anout NOP, but I guess probably. Are r3 and r6 based on different Puppy versions or the same one? I think Puppy normally upgrades well, as long as there is an increase in version number.
If you run from live CD or a frugal install, it is worth making a backup copy of your pup_save file first, just in case something does go wrong.
