I've been away from puppy for a while and am looking at upgrading existing frugal installation (on hard drive). I have several packages installed on system (glib, gtk, codebase...) that exist in their own directories and of course system locations for key files. I think if I just slap a new bunch of .sfs files at boot locations it will destroy 3rd party packages ? (or at least their system installations),
I could not find a simple help in the wiki for upgrading/updating puppy for general guidelines.

hmm...
well... by way of creating SFS is easiest... your right... pup would however do opposite.
meaning pup would load main sfs, then others... then pupsave... which likely pointed to older libs...
here's my method...
1. create sub-dir under mnt/home.
2. copy main SFS if under pupsave and rename to mount.
3. copy contents to sub-dir.
4. copy over updated libs... blah.
5. rebuild sfs anew and... try-out... done.
