It might be better, to let the windowmanager set these variables, not /etc/profile ?

Here is the Base Directory specification
The main reason for those variables is to standardize desktops so then can consistently find the same information on the same place.
This is: If you are using KDE you find configuration files in the same place as if you are using XFce.
So they should be global environment variables not desktop/window manager dependant variables
In this case, KDE 'thinks' that it should find some files in the standard folders defined by the environment variables but the installation package does not have them there.
When those variables are commented out, KDE defaults to the legacy KDE locations.
KDE is an active participant on the XDG standards discusions. I would prefer to use the standard than the ad-hoc legacy locations.
The solution is to identify the files KDE is not finding and fixing Puppy's KDE package to have those files in the standard location.
